Côté vie privée, elle a vécu une longue histoire d’amour avec Johnny Depp. Malgré cette déception, Vanessa tente de retrouver l’amour. En août 2017, elle officialise son histoire avec Samuel Benchetrit, lors du Festival du film de Locarno. Elle a rencontré le réalisateur en 2016, sur le tournage du film Chien. Les deux amoureux ne se quittent plus et se marient le 30 juin 2018, à la mairie de Saint-Siméon en Seine-et-Marne.
